We have a data element with the name of Latitude and Longitude and value type is coordinate that stores Latitude and Longitude of health facilities in an aggregate dataset. Now I would like to check these coordinates in pivot table or map but I can’t therefore, I need your assistance.

Coordinate data elements don’t allow aggregation which means they can’t be previewed in the Data Visualizer app nor the Maps app.
However, if your real concern is to get the location of the health facilities then the coordinate options (longitude and latitude) in the OU configuration is what should be used instead of creating a data element.
