I have configured the data elements to store zeros, but when zero values are entered into the form in the DHIS 2 and the complete button is clicked, it seems like the zeros are saved but if the users go back and open the form again. only non-zero values are shown. it is frustrating, as the users take a lot of time to enter these (0) values, but then the values disappear.

What version of dhis2 are you using? Are you able to reproduce this in any of the play.dhis2.org instances?
There is an option in the Data Elements to choose whether zeros should be stored or not, so if the DE doesn’t have the option to store zero data values then the ‘zero is insignificant’ and will not be stored.
You need to check these two settings in your configuration:
